Stan Freberg (as the voice of Cecil the Sea-Sick Sea Serpent)

Not technically an animation-related Emmy (Freberg was voicing the puppet version of the character), but since Freberg became such a prominent figure in animation voice acting, and the Cecil character was later animated, its worth a mention.
